Okay, pretty significant question because it has been really confusing:
fuji_kujaku 's inputs made me realize that it's even more confusing than I thought (I hope you don't mind me quoting you ^^;): Hmm, the other characters never called Nanten he or she, they always just use Nanten, so that doesn't really help. I always just guessed Nanten was a boy because he/she is always hanging around with Nanao and Kisa, then you never saw him/her with other girls. But you could also say Nanten could just be a tomboyish girl because of that. She also had a long uniform (but with the same sleeves as the girls' uniform), so maybe she doesn't want to wear a short skirt like the other female students...or that he is crossdressing like you said XD I remember in the beginning chapters, Nanten used "boku" when talking about himself/herself, so that could make Nanten either a guy speaking politely or just a tomboyish girl...hmm @_@
So guys, you have other theories? It's really confusing x_x

At first I thought Nanten was female, but a friend considered Nanten male, then I saw the super flat chest, so I agreed that Nanten must be male. And then I saw the difference in Nante's uniform from the other guys, so I assumed Nanten's female again. However, if you observe the uniforms even more carefully, though Nanten's uniform's sleeves is the same as with the girls, the length of Nanten's robe is as long as the guys'. I think Nanten's a guy. His upper body (if you take away the feminine sleeves of his uniform) is very masculine. His shoulders are broad instead of narrow, and if you take away his hairstyle, I think he'd look very much like a boy. The way his eyes are drawn, albeit a bit feminine in shape, he has no eyelashes or other defined feminine features to his face. There are also no defined feminine qualities to his body or body language besides the sleeves of his uniform. The only real feminine part about him is the way he talks at times.
to tell the truth, i guess nanten is a chick.. s/he might be always hanging around guys like kisa or nanao, but not all girls always hang out with girls, i mean, if you were to say she was a boy just because she's got male friends, then anri sonohara from durarara would also be a guy (though i really don't think so a bit xDDD) .. actually, i even think the way that nanao and kisa act towards her/him looks more like the way guys act towards a female friend. plus, the sleeves stuff made me think even more s/he was a girl.. we could even think that, as s/he's quite shy, s/he might not be wanting to dress too girly, maybe.
well, those are my thoughts, at least..

Also the school uniform thing doesn't count - I thought about this, and notice Karakane has exactly the same uniform style as Nanten's, and we all know that Karakane is a guy.
Conclusion: Nanten is a guy, but a more polite one, at least.
His gender is ambiguous, he's a boy (maybe) but he acts like a girl, and even if he likes Yuragi... I voted "other" because in my personal opinion he's a trans. :D
